In timeというと時間内、締切や開始時間に間に合うといった意味になります

訳 彼女はさよならを言うのに間に合った
On time というと時間通り、定刻に、または時間ぴったりといった意味になります。
例 the meeting started on time
訳 会議は時間通りに始まった
